how to combine rectangle that so close together?

on the top right corner there is 1 plant that count as 2, i wonder how can i fix that?

I would get the centroids of all the boxes. Then get their separations with pdist2. Then if the centroids of any pair are closer than a certain amount, I'd burn a line in the image connecting the two centroids. Then analyze the image to find the green blobs again.
