Thermal Image Analysis on Coffee Field

I am planning to take infrared images using drone to a coffee field, and then using image processing to determine abnormality such as plant health. My idea is when the affected area of the farm is detected, then the program will generate an output where the affected area is marked. If I am not wrong the affected area will emit temperature higher or lower than the healthy area.
How can I do the image processing using MATLAB or OpenCV? Should I use normal camera too?

If you are confirm that farm affected area will emit higher or lower temperature than the healthy farm area. Then you can proceed to capture the image using thermal imaging camera, take few shots in random farm field and confirm your assumtions.
If the assumptions is true then you can distinctly differentiate between affected and healthy area based on thermal image.
