with one MATLAB script I'm reading data from input.mat-files, make analysis and some modifications and save it to the same folder also like result.mat-file. If I want to repeat analysis I get a conflict, because MATLAB try to read also a result.mat file. How can I avoid this, without changing directory? Another extension?
Thank you!

Probably I would either store the processed data to a separate folder from the raw input data or collect the list of raw input data files before doing any processing and iterate through that stored list rather than asking "What's the next file to be processed?" anew each time.
