Why the simulation time will not match with actual time; eg:pulse generator block time period is in Sec,the output which is not match the real time;

It's not clear what you're asking. Could you explain in a little more detail, or post an example/image?

The real question is why do you want your simulation to run in (pseudo) real-time?
