Is there any way to highlight lines or make some lines in different colors ?

No. But possibly you might be interested in using the publish feature, especially if you included some HTML markup that inserted elements in a different color. Or perhaps just using "*TEXT*" to highlight the given text in the published document.

Of course there is , this way you can change color of lines:

plot(x,y,'sign');

color sign

blue b

red r

black k

...

I think he is talking about coding lines not the line of a plot. He may want to distinct some important code in his m-file.
