I found instructions on how to install MATLAB Compiler Runtime in silent mode in the following documentation page:
But assuming that the Runtime is already installed, is it possible to silently install a program which was written and compiled in MATLAB?

It is possible to install a program written and compiled in MATLAB in silent mode, in a way similar to installing the MATLAB Compiler Runtime non-interactively. The general command used in the Terminal is as follows:
<installer> -mode silent -agreeToLicense yes
For example, if you have a standalone application that you want to install in silent mode on Windows, do the following:
MyAppInstaller_web.exe -mode silent -agreeToLicense yes
