Student software is for use by students on student-owned hardware to meet course requirements and perform academic research at degree-granting institutions only.
This means that you can use a Student license for your courses and for the PhD itself, and even for other academic research papers that you write purely at an appropriate institution, and which you are not being paid for.
In practice, modern PhD students often have to take on what is technically employment in order to get through their PhD. Stipends and grants and bursuries can end up requiring you to do work that is not really your own work. For example you might need to teach classes (and to be sure, learning how to teach a high levels is education in itself, but it might not be courses or academic research.) Or the social price your PhD supervisor might ask is that you work on their pet projects for a few years. Or you might be embedded in industry and be working with industry developing a technique of mutal interest and industry might be paying something for your labour.
These gray areas of doing things you need to do in order to (realistically) get through a PhD, are not always covered by Student licenses. Sometimes you need to get your educational institution to have you use an Academic license. And in cases like embedding in industry, Mathworks could even require a Standard (commercial / professional) license.
So for straight-forward courses, go ahead and use a Student license. For more complicated things, you should be checking with Mathworks as to which license they require given the totality of circumstances.
