I've implemented a power system network consisting of four substations to analyze harmonic distortion in that network. However, I got a voltage drop of about 2kV in one of the 66kV transmission line. How can I increase the voltage back to its nominal voltage?

The drop is around 3% which is not something unheard of. It depends how the model is built. Using an on-load tap changer (OLTC) transformer, you can adjust the voltage levels to compensate for the drop.
